John was born on October 21st, 1747 in Dunfermline and his baptism took place there on November 1st, 1747.1  John's father was William Shepherd and his mother was Margaret Tulloch.  His paternal grandparents were Thomas Shepherd and Helen Donaldson; his maternal grandparents were Andrew Tulloch and Helen Hadston. He had five brothers and three sisters, named Patrick, William, Andrew, James, Andrew, Janet, Margaret and Hellen.  He was the youngest of the nine children.
