John was born in 1677 in Amesbury, Essex, Massachusetts. John's father was Lt. Philip Watson-Challis and his mother was Mary Sargent. His paternal grandparents were John Challis and Elizabeth Watson; his maternal grandparents were William Sargent and Judith Perkins. He had seven brothers and four sisters, named John, John, Phillip Watson, William, William, Phillip Watson, Thomas, Elizabeth, Lydia, Mary and Hannah. He was the youngest of the twelve children.
